You can a train on the Chuo/Sobu from Shinjuku JR that takes about 30mins. From the station you can walk (following the signs above!) or jump on the shuttle bus. The Museum is in Inokahira Park, which is worth checking out as well - it's got a really nice zoo and some cool lakes. More importantly then getting there is getting tickets! Plan ahead - you have to get tickets in advance, as they limit the number of people they admit per day.
